Listeria monocytogenes is an anthropogenic microorganism that is capable of surviving and replicating in soil, on abiotic surfaces, livestock, wild life, and in humans. Its ability to persist in a variety of environments, including cold temperatures, allows infectious L. monocytogenes to be transmitted zoonotically between wild life, livestock and the food and ultimately infect humans. Since Listeria is pervasive in the food chain and leads to sporadic human outbreaks that are difficult to control and cause mortality in high risk populations, there is a concerted effort to shift from bench top growth and serology to use whole genome sequencing (WGS) surveillance techniques. This move has improved the accuracy of disease identification and characterization, allowing for improved source tracking and earlier outbreak detection to reduce the frequency and the severity of foodborne outbreaks. While WGS is implemented the surveillance level of infection disease prevention, use of dietary prebiotic oligosaccharides as supplements helps to prevent enteric infections at the agricultural and consumer level. Prebiotic oligosaccharides, such as human milk oligosaccharides and yeast-derived mannanoligosaccharides, are non-digestible by the host but can interact with the gut microbiota through metabolism or by physical association to decrease enteric pathogen association. Currently a gap in knowledge exists regarding the molecular mechanisms of prebiotics in disease prevention and to reduce bacterial pathogens. Use of dietary prebiotics is thought to minimize the risk of contracting enteric infections by physically blocking host colonization by pathogens; thereby, reducing pathogen contact with the epithelial cell surface to cause disease. In Chapter 2 we demonstrated the efficacy of integrating gene neighborhood, gene co-occurrence data, and protein-protein interaction data in predicting protein interaction networks for DNA methyltransferases. This study linked bacterial methyltransferases and histone-like proteins with regulation of bacterial amino acid metabolism, lipid metabolism, response to environmental stress, and biofilm formation. We demonstrated the pervasiveness of bacterial epigenetics in globally regulating bacterial cellular functions and the major role that epigenetics plays in shaping bacterial genotypic and phenotypic adaptation to environmental cues. Realizing that methylation in Listeria is very diverse and contains a novel DNA modification, in Chapters 3 and 4, we hypothesized that L. monocytogenes is genomically more diverse than previously recognized and that this diversity will enable prediction of virulence potential. In spite of L. monocytogenes having a relatively homologous genome, as compared to other intracellular pathogens, we demonstrated unprecedented genomic structural diversity within L. monocytogenes using WGS of 306 processing plant and outbreak-associated isolates. Closed genomes and epigenomes were produced for 14 of these isolates to predict the relationship to in vitro infectivity of colonic epithelial cells as well as novel, previously uncharacterized epigenetic regulation mechanisms. We discovered unique genome inversions involving homologous rRNA loci that encompassed approximately 50% of the genome. The L. monocytogenes epigenome demonstrated unprecedented structural diversity in the form of large scale genome inversions and information in the L. monocytogenes genome and epigenome. In line with previous reports of L. monocytogenes genomic uniformity, we observed maintained of genetic homogeneity within groups of L. monocytogenes strains have despite being isolated on different continents over the span of multiple decades. In contrast to this observed homogeneity, mobile elements, genetic editing tools, such as restriction-modification systems and CRISPER/CAS systems, and large structural inversions involving rRNA genes were novel findings that could be found as a large number of genomes were sequenced. Although genome structure was not correlated to L. monocytogenes infectivity, our ability to achieve epigenetic resolution of the L. monocytogenes genome in the form of methylation patterns on eight virulence genes, identification of a novel DNA modification on the thymine nucleotide, and characterization of five novel methyltransferase motifs opens a new avenue into understanding genome regulation and strain-specific virulence intensities. In Chapter 5, we observed molecular mechanisms by which prebiotic oligosaccharides modulated pathogen adherence and invasion of colonic epithelial cells, the barrier that pathogens must breach to establish infection. We discovered the efficacy of prebiotics to change pathogen infection was not physical blocking but rather activation of host signaling pathways to confirm the hypothesis that prebiotic oligosaccharides decrease L. monocytogenes host association via regulation of protective cellular response pathways, rather than receptor blocking or decoy binding. Acting as host glycans would in modulating cell signaling cascades, prebiotic oligosaccharides modulated gastrointestinal epithelial cell responses to L. monocytogenes infection with HMO pretreatment causing a 50% reduction in host association. HMO pretreatment also resulted in induction of heat shock proteins associated with counteracting misfolded protein accumulation and eIF2 and ATF3 signaling to promote clearance of intracellular L. monocytogenes. Addition of yeast-derived mannanoligosaccharides resulted in a 150% increase in L. monocytogenes host association and hastened L. monocytogenes vacuolar escape prior to 20 min post infection, allowing for rapid L. monocytogenes dissemination throughout the cytosol, repressing protective host pathways and activating the host autophagy pathway leading to greater numbers of host cell death. All together, we demonstrate the necessity of implementing high resolution genomic tools in foodborne pathogen surveillance and we demonstrate the capacity for prebiotic oligosaccharides to influence L. monocytogenes host invasion kinetics through direct modulation of host signaling pathways. This work demonstrated the hypotheses that 1) potential markers of transmission efficiency and host infectivity can be identified through genome and epigenome sequencing of outbreak-associated L. monocytogenes strains and 2) prebiotic oligosaccharides are intimately involved in regulating host intracellular signaling cascades.
