Human iPSCs derived cells provide the context to uncover novel mechanisms of development and disease in patient specific primary cells. The establishment of genome-scale functional genomics based approaches in iPSC derived cells complements recent advances in disease modeling in these cells and is well poised to highlight novel human specific, cell-autonomous mechanisms of disease. In the decade since their discovery, iPSC derived cardiomyocyte models have been developed for a range of conditions from hereditary cardiomyopathies and channelopathies to drug induced cardiotoxicity. The ability to leverage iPSC derived cells to understand disease mechanisms at genome-scale had been limited by a lack of pooled-format functional genomics screening approaches in these cells. In Chapter 2 of this dissertation I outline the optimized methods we developed for CRISPR screening in human iPS derived cells which optimize for infection with a genome-scale CRISPR library and allow screening in functional iPS derived cardiomyocytes with preserved library representation. In Chapter 3 we apply this to uncover novel mechanisms of drug induced cardiotoxicity, which is both a major impediment to new drug approval and a limiting factor in the utilization of approved drugs. We discover the transporter SLCO1A2 as a novel mediator of doxorubicin induced cardiotoxicity in cardiomyocytes, but not breast cancer cells. Through this discovery we highlight the utility of genome-scale functional genomics screening in specifically human differentiated cells of interest. In addition to their utility for modeling human disease, iPS cells have also provided a context to identify novel factors governing pluripotency maintenance and cell fate specification and have provided critical insights into the contribution of transcriptional and signaling pathways in cell fate decisions. Experiments to identify the role of signaling metabolites in cell fate specification have been limited by insufficient techniques to measure and characterize the vast majority of signaling metabolites. Recent advances in untargeted mass-spectrometry afford us the opportunity for to profile thousands of novel signaling lipids in cardiomyocyte specification. We identify a saturated dihydroxy fatty acids as a new family of pluripotency associated metabolites, which have the potential to govern stemness.

The study of mental health disorders and the genetics behind these disorders can be greatly enhanced by the use of induced pluripotent stem cells (iPSC). Since many mental health disorders develop after puberty, the only way in which to study the genetic mechanism of these diseases previously was through cellular surrogates, such as blood or cultured fibroblasts. Having the ability to reprogram adult cells to the pluripotent stage provides the capacity to study the onset of these disorders during a culture model of neural development and to include the impact of genetic risk factors and potential environmental triggers. Working with the National Institute of Mental Health (NIMH), the Rutgers Cell and DNA Repository (RUCDR) has begun banking iPSC source cells and converting those source cells into iPSC for distribution to the scientific community. Although initial protocols were developed to reprogram fibroblasts, the ability to reprogram blood cells has several advantages including less invasive collection, less post collection manipulation, and the large number of samples in existing collections. Here, we provide detailed protocols for reprogramming either fibroblasts with retroviral vectors or cryopreserved lymphocytes with Sendai viral vectors. Our goal is to support the discovery of effective treatments for mental health disorders.
