Decades of work in computational power and high resolution imaging have made it possible to observe specific neurons and their connections at a microscopic level. This level of resolution is known as the connectomic level. While we have been able to observe the brain at such resolution for some time thanks to electron microscopy (EM), the analysis of the resulting data has proven to be a very challenging task, mainly because it relies only on membrane contrast to differentiate cells. Expansion microscopy (ExM) offers an exciting alternative to EM by expanding physical brain tissue, with the added benefits that regular optical microscopes can be used for image acquisition. This will enable a faster, cheaper, and multicolor approach to connectomics, and may have the potential to realistically tackle a nervous system as large and complex as a mammalian brain. Currently, the study and the development of Expansion Microscopy are limited by the rate at which experiments run, which can take weeks, and sometimes months. In a previous project, we described a pipeline to create synthetic ExM images (SimExM) and discussed the importance of ground truth data in experimenting with segmentation algorithms. One of the main bottlenecks in creating a full connectome is the need for these ground truth annotations which require a substantial amount of manual work. This work explores various reconstruction strategies based on ExM. We evaluate their dependency on manual annotations and their overall performance, and contribute, as such, to the development of a scalable connectomics pipeline.

Construction of comprehensive and detailed brain regions neuroanatomical connections matrices (macro-connectomes) is necessary to understand how the nervous system is organized and to elucidate how its different parts interact. Macro-connectomes also are the structural foundation of any finer granularity approaches at the neuron classes and types (meso-connectomes) or individual neuron (micro-connectomes) levels. The advent of novel neuroanatomical methods, as well as combinations of classic techniques, form the basis of several large scale projects with the ultimate goal of producing publicly available connectomes at different levels. A parallel approach, that of systematic and comprehensive collation of connectivity data from the published literature and from publicly accessible neuroinformatics platforms, has produced macro-connectomes of different parts of the central nervous system (CNS) in several mammalian species. The emergence of these public platforms that allow for the manipulation of rich connectivity data sets and enable the construction of CNS macro-connectomes in different species may have significant and long lasting implications. Moreover, when these efforts are leveraged by novel statistical methods, they may influence our way of thinking about the brain. Hence, the present brain region-centric paradigm may be challenged by a network-centric one. Ultimately, these projects will provide the information and knowledge for understanding how different neuronal parts communicate and function, developing novel approaches to diseases and disorders, and facilitating translational efforts in neurosciences. With this Research Topic we bring together the current state of macro-connectome related projects including the large scale production of thousands of publicly available neuronatomical experiments, databases with tens of thousands of connectivity records collated from the published literature, and the newest methods for displaying and analyzing this information. Prodromal Alzheimer's disease (AD) has recently been identified as a disease state where pathophysiological changes may progress despite the absence of significant clinical symptoms. Yet, the specific processes of neural dysfunction occurring during this preclinical phase remain unclear. Resting state fMRI (RS-fMRI) in combination with brain connectomic measurements may be able to provide ways to measure subtle connectivity changes in different neurological disease states. For instance, RS-fMRI scans allow us to determine functionally connected yet spatially distinct brain regions that can then be separated into resting-state networks (RSNs). More recently, the exploration of RSNs in disease states have proved promising since they have been reliably altered when compared to a control population. By using brain connectomic approaches to assess functional connectivity we can evaluate the human connectome from a different and more global perspective to help us better understand and detect prodromal neurodegenerative disease states.

From social networks to neurosciences, researchers across all disciplines are now faced with the challenge of adapting statistical methods to vast, high-dimensional arrays of data: how can we extract patterns and make sense of such large arrays of numbers? In this setting, graphs have become ubiquitous by offering a versatile modeling framework in which data points are represented as nodes, while edges capture various aspects of the underlying organization of the data. These edges typically denote some flexible notion of proximity, ranging from affinities between users and products in recommendation networks, to causal links in directed acyclic graphs or neuronal coactivation patterns in brain datasets. Whereas most of the current literature has focused on using graphs for learning nodes' properties at an atomic level (community detection, link prediction, etc.), in a variety of applications, the object of interest is the graph itself. In brain connectomics for instance -- one of the areas of application at the center of this thesis --, the focus is on understanding the functional and anatomical ``wiring'' of the brain and its association with cognitive processes and psychiatric diseases. This process requires the extension of traditional statistical notions (mean, variance, etc.) to the graph setting, which currently appear as the missing, albeit crucial building blocks for principled inference on complex systems. This PhD thesis focuses on providing some methodological tools for extending statistical inference and uncertainty quantification to graph-structured data -- whether these graphs are observed or latent. In particular, we motivate this problem by its application to the analysis of fMRI data. Chapter 1 describes some of the properties of this extremely rich data source, as well as the many interesting challenges (low signal-to-noise ratio, scalability, multi-resolution behavior, non-stationarity, etc.) posed by its analysis \cite{nature} and its representation as a graph. Building upon this overview of the multiple facets of the challenges which arise when working with real-life graph-structured data, we organize this thesis around the three subsequent themes. The first main block of our work (Chapter 2) concentrates around the definition of an appropriate distance for contrasting and comparing aligned networks. In some instances, the comparison of coarsened representations of graphs can be more informative than the comparison of the original ones. We thus turn in Chapter 3 to the extraction of robust multiscale representations of graphs, which we address here by an adaptation of convex clustering. The second main part of our work tackles the case where the graphs are unobserved, and need to be simultaneously inferred and contrasted. In particular, Chapter 4 is centered around the extraction of reliable brain connectome networks through the lens of Bayesian Independent Component Analysis -- an approach which allows the flexible integration of multiple sources of information while providing Bayesian uncertainty estimates. Finally, Chapter 5 opens our discussion to the analysis of data and signals on graphs --rather than the graphs themselves. Indeed, in a number of settings, the underlying organization of a complex system as a graph is crucial in understanding its behavior. In epidemiological studies for instance, social networks have been shown to influence the outcome of an epidemic, its propagation speed, or the variability in the transmission rate. In this context, it becomes essential to try to impute and integrate characteristics of the network structure in the analysis. We focus here on accounting for the potential heterogeneity of the contact network on predictive scenarios for epidemics.

The interest in ‘biomarkers’ seen across a spectrum of biomedical disciplines reflects the rise of molecular biology and genetics. Genomic investigations of the brain are beginning to reveal spectacular associations between genes and neural systems. Neural and cognitive phenomics are considered a necessary complement to genomics of the brain. Other major omics developments such as connectomics, the comprehensive mapping of neurons and neural networks, are heralding brain maps of unprecedented detail. Such developments are defining a new era of brain science. And in this new research environment, neural systems and cognitive operations are pressed for new kinds of definitions – that facilitate brain-behavioral alignment in an omics operating environment. This volume explores the topic of markers framed around the constructs of cognitive and neural systems. ‘Neurophenotype’ is a term adopted to describe a neural or cognitive marker that can be scientifically described within an associative framework – and while the genome-to-phenome framework is the most recognized of these, epigenetics and non-gene-regulated neural dynamics also suggest other frameworks. In either case, the term neurophenotype defines operational constructs of brain-behavioral domains that serve the integration of these domains with neuroscientific and omics models of the brain. Efforts to model computation in biological neural networks require knowledge of the structure of the network, the dynamics that play across it, and a network simple enough to be tractable to our incipient analyses. The simplicity of the 302-node nervous system of the nematode C. elegans and its transparency have made it an attractive model organism in neuroscience for several decades. Indeed, Caenorhabditis elegans has long been touted as the only species for which the connectome is known, reconstructed by hand from electron micrographs. However, while the number and identity of neurons in C. elegans appears fixed across animals, the variability in the connections between them has not been sufficiently characterized by the above efforts, which examined only a handful of animals and required many years of human labor. Such a characterization, and, moreover, an ability to accurately assess shifts in these neural graphs on timescales compatible with the pace and statistical rigor of scientific research would significantly accelerate efforts to understand neural computation. This thesis lays the groundwork for the development of such a framework. The expansion microscopy tissue preparation platform provided the basis for the set of experiments described within, in which strategies for molecular annotation of C. elegans and the subsequent protocols for readout are examined.
