Manipulation of molecules with controllable external forces is a dream of chemists. Molecules are inherently quantum-mechanical systems, control of which potentially can lead to quantum technology, such as quantum sensing and computing. This book demonstrates a combination of the ice film nanocapacitor method and the matrix isolation technique enabled the application of intense external dc electric fields across the isolated molecules and molecular clusters. Changes in molecular states induced by fields were monitored by means of vibrational spectroscopy. Also, the book presents manipulations of the inversion tunneling dynamics of ammonia molecule and the dislocation of acidic proton in hydrogen chloride–water complex. The book shows that the vibrational spectroscopy with the aid of unprecedentedly strong dc electric field can provide rich information on the electrostatic behaviors of molecules and molecular clusters, which underlie the understanding of intermolecular processes and molecular manipulation.

This work unites the concepts of laser cooling and matter-wave interferometry to develop an interferometric laser cooling technique in an experimental system of cold rubidium atoms. Serving as an introduction to graduate level coherent optical atomic manipulation, the thesis describes the theory of stimulated Raman transitions and atom interferometry, along with the experimental methods for preparing and manipulating cold atoms, before building on these foundations to explore tailored optical pulse sequences and novel atomic cooling techniques. Interferometric cooling, originally proposed by Weitz and Hänsch in 2000, is based upon the coherent broadband laser pulses of Ramsey interferometry and in principle allows laser cooling of atomic and molecular species outside the scope of traditional Doppler laser cooling. On the path toward cooling, composite pulses – quantum error correction methods, developed by chemists to mitigate the effects of in homogeneities in NMR spectroscopy – are investigated with a view to improving the performance of atom interferometers.

nab is a small, simple, C-like computer language intended for use in creating atomic level initial structures of unusual nucleic acid molecules. It provides three structure building methods--rigid body transformations, metric matrix distance geometry, and molecular mechanics--that can be used singly or in combination to create model structures. Unlike most other model building systems, nab allows users to treat molecules at the purely geometric level of named points, which both simplifies the use of reduced representations and facilitates investigation into the mechanics of nucleic acid processes like hybridization and branch migration. nab is implemented as compiler, translating the nab input into C which in turn is converted into machine code using the local host's C compiler. This somewhat unorthodox strategy offers source code portability and easy connectivity to other programs via subroutine libraries. The nab compiler is written in C and was developed using the standard compiler tools lex and yacc. nab offers interactive graphical modeling via its ability to generate AVS (Application Visualization System) modules. The nab source--compiler and run time libraries, along with documentation and sample programs is available via anonymous ftp from: ftp.scripps.edu/pub/macke/nab5.date.tar.Z where date is a date like 18Feb96. This work provides a detailed description of the design and implementation of nab, along with several applications. These applications include closed circular DNA, a nucleosome model, DNA triplexes, Holliday junctions, calcyclin dimers and the active site of a Rieske iron-sulfur protein.
